[3dem] Fixing pre-alignments

Hi All,
	In some of my reconstruction efforts using etomo, the cross- 
correlation step does not result in good pre-alignment.  I can fix  
this with Midas, but I do not know how to use the resulting fixed  
stack for further reconstruction steps.  I know that there is a way to  
do this, but I have not been successful in figuring it out.  Can  
someone please tell me how to do it?  TIA.
