3D display issues: It has been a while since I have used windows but here are my two cents. 3D graphic cards usually include (or it is easy to find) some 3D demo software. Have you tested your set up with such a demo? If so, and 3D worked fine, it might necessary to tweak the way PyMol and Chimera use 3D displays. On PyMol there are 4 stereo modes. I seem to remember that quad buffer should be the most common, nowadays. But try and change those modes, it might help.
