Hi Takanori,

Thanks for response and help. The data are as follows:
Data set 1: 1.0691 A; 120,019 particles
Data set 2: 0.4124 A; 35,724 particles
Data set 3: 0.8247 A; 276,914 particles

Data was collected on the same instrument, same camera, different magnification settings.

Hi,

First of all, please upgrade to 4.0.0 from the beta version.

How different are the pixel sizes?
Are they from different data collection sessions?
Are they from different detectors?

When many parameters of the experiments are different, they introduce
systematic differences to the particles, which are larger than
conformational changes of interest. In such cases, classification is
very hard.
