Regarding the beam drift issues--when you say "Magnetic Field compensation is always on," do you use both AC and DC field compensation? It is common for installs that only need AC comp to not have a DC sensor. If something changed later, (e.g. replacement of an elevator motor, installation of a breaker rack with large load fluctuations) it could introduce a changing DC field.
Also, how are your lens temperatures?

The beam is leaving the FOV within minutes, meaning we can see the fringes coming into the image within minutes.

True, when the beam is condensed it is worse, and in our case we are working with 50 or 70 um C2 apertures and they are giving us beams of either 1.8 or 2.6 um.

Yes both. Plus we can correct with MF-BS.

Thanks for the great details - these are all really good ideas to explore!

Also for others in the community to complete the list of possible params: I got another really good input from someone who had an issue with the objective lens was physically loose in the microscope and charging at the start of data collection was causing it to move, but as the collection proceeded it reached the edge of the range of movement and then stabilised. This also sounds very familiar to our situation. It seems a rare issue though.

The research group of Marc D. McKee at McGill University in Montreal is seeking a postdoctoral fellow to perform structural biology studies on bones and teeth using a workflow of X-ray (Zeiss Xradia Versa 520), FIB-SEM (FEI Helios Nanolab 660 DualBeam) and APT (Cameca Leap 5000XR with cryo-stage) tomography, and Dragonfly 3D reconstruction software.  An emphasis will be given to correlative cryo-workflow in this methodological pathway.  This structural biology program uses predominantly normal and transgenic mutant mouse samples that are models of human mineralization diseases (human biopsy and surgical waste samples are also being similarly analyzed in a correlative manner).
