You may also want to contact Gatan in this regard. Having SerialEM on the camera PC should not be a point for voiding the warranty. I agree with Eric - SerialEM is used in the Akishima factory (HQ of JEOL) for image acquisition.

We run SerialEM on our JEOL F200, it was supplied as JEOL’s solution for tomography and installed by JEOL UK applications specialists.

However, when I contacted Jeol India to discuss the issue they mentioned that if we use SerialEM then they will void the warranty on the microscope. Have any of you been told from Jeol that using SerialEM (or any other third party data collection software) will result in the warranty getting voided? Any help or suggestion in this regard will really help us a lot.
